If you read further in the migration guide (should be included with Doc set), it states that the system tables will be converted automatically, and the 'sysmaster' database is created. It should also state that all 'user' tables with indexes, will need to be converted. This can be accomplished a couple different ways, one of which is through 'update statistics'. When run the first time, it will detect your indexes in the old format, and automatically convert. However I have found that it quicker to drop and create them seperately, before running update stats. If you'd like, we can take this off-line, and discuss further.
