If you are using alter index <name> to cluster with engines upto and including ver 5, check the amount of log file space available. Large amounts are written to the log file. I think it does an HINSERT ( home row insert ) for each row and an ADDITEM for each index entry for each row. I think it is as if it copied out to a temp table the dropped the original table; built a new table and copied the data back in - but with logging turned on ( maybe somebody can confirm this ). So make sure you have enough log space.
