The Tools/Engines order is a question of non-disjoint error message files and disjoint release versions. The Tools historically include a lot of the Engines error message files, and indeed use error messages from those files. However, the error message files are not handled as a separate code stream (though they probably should be), and so what you get with the 4.1x Tools is the 4.1x Engines message files. Of course, that's not helpful for the 5.0x Engines which have new messages in the files included with the 4.1x Tools. The Engines/Network order is to do with ensuring that the software has the correct network enabled licence numbers.
