I have not seen any problems when the query is run using one of the command modes: isql dbname script isql dbname - isql - script isql - - When the script argument is '-', isql reads from standard input; this could be the output of some other command piped into isql, or it could be redirected from a file, or it could be a here-document in the shell script. If you are trying to use "isql dbname -qr script", and especially if you're trying to "isql dbname -qr script1 -qr script2" then there could easily be problems of the sort you are referring to.
