This might indicate the real problem: new engine has chosen
different query execution plan, e.g. based on different index.
You can try to find out what objects (tables/indexes) were mostly
accessed with a simple SQL:
Select * from sysmaster:sysptprof order by bufreads desc
Compare the results for two engines!
