This has nothing to do with CLI. CLI makes no decisions as to what syntax to use when accessing a database. Rather the problem is with PowerBuilder. Are you sure PB will work against an SE database? If so, there must be some sort of setup option to tell it to use SE syntax rather than IDS syntax.
